The collections of the church museum are works of sacred art, ancient art and Polish contemporary art. There are over 20,000 exhibits such as souvenirs of Primate Stefan Wyszyński and items related to the stays of John Paul II in Warsaw. The permanent exhibition presents, among others, a collection of Albrecht Dürer's woodcuts, as well as works by Jan Matejko, Stanisław Wyspiański and Jacek Malczewski.

The museum was founded in 1938. At that time, its headquarters was located at ul. Canonry. The most valuable exhibits were taken away by the Germans after the Warsaw Uprising, and the building was completely burned. On the initiative of Stefan Wyszyński, the facility was reactivated, and in 1980 it received a new seat in the monastery building next to the Holy Trinity church. During martial law, artistic groups operated here.

In 2016, the facility began operations at its current headquarters.
